Issue Resolved.
Apparently, OpenSim models rely on on their location within folders to read other files. I was attempting previously to open models that I moved to a new folder. When I put the scaled models back into the original model's location, they opened and looked fine.

lost bones / objects after scale
After I scale a model, everything looks fine. I save the output as an .osim and try to open the .osim later on its own. During opening, I am getting a lot of messages like "Couldn't find file 'l_tibia.vtp'." Also, some object are out of place. See attached picture with model on left after re-opening...

Yes I am running 4.4. That was not clear in the tutorial that moco is already configured if running 4.4. It still says in the tutorial that preparing the environment is a needed step because "Moco is currently a separate software package from OpenSim"

Preview static pose
The preview static pose option for the scale tool does not output the experimental markers (blue) in comparison to the virtual marker. All I see are the pink virtual markers. Picture attached. Any thoughts on why this may be? It happened in v4.3 and is still happening now in v4.4

The whitespace for headers was not the issue. Jake Banks found the issue for me. My TRC file (created from MotionAnalysis Cortex software) had virtual markers, but Cortex does not update the marker number amounts in the TRC when virtual markers are added.
