I have tried to look at the example came with sim, and I think I figured out some steps regarding to scaling.
Regarding to the coordinates, I will try to modify the *.osim manually again, till somebody advice more easy way.

Although I just started using Opensim, I believe that the easy way is just to download a ready model and modify the *.osim file. I have tried this and it works.
