I'm currently working on generating a solid model but I keep on getting areas to the degree of e-08 and e-09. I have checked that all the branches fit into the main branches that they are a part of but I'm still getting areas to the degree of e-08 and e-09.

You might could try to remesh the model, experiment with the edge size. Are you not able to create a finite element mesh?
