Difference between Input and output controls file in Forward Dynamics (FD) Tool

Hi,
In order to run FD we provide CMC muscle controls and states. However can anyone please explain to me what does the output controls file exactly give after FD. I expected both input and output controls to be the same, but that is not the case. There is a drastic change between the two. Also is there a way to know how much of actuation from reserve actuators are provided? Because I cannot see the reserve actuators mentioned in any of the output files after performing the forward dynamics.
