Manual Scaling Issues

I am currently manually scaling a model using motion capture data. The subject is stoat individual and due to this the markers are not exactly on the boney land markers. Due to this, the pelvis look disproportional (too wide) and the head oblong in the x direction. I have been manually modifying the scales but I was wondering if there is another way to do so more effectively. Any advice and help would be great.
