study of Flexion / Extension & Varus / Valgus of leg

Hi,
I want to study Flexion / Extension & varus / valgus of leg with respect to the coordinate system that I have developed using Matlab algorithm.
Now, I want to observe the motion of tibia with respect to developed coordinate system.
How can I do that in OpenSim?
Also, is OpenSim using "markers" to specify the motion of tibia?
Which file is being used by OpenSim to follow the trajectory of tibia, like flexion / extension and varus / valgus?
