Definition of a new marker-set as xml file

Hello everybody,
I'm working on clinical gait analysis in a PhD program, exploiting this very useful software for many reasons.
Concerning the marker-set, I used the Helen-Hayes protocol, properly modifying the names of each marker in the .xml file related to the marker-set in use and everything was ok (scaling, IK and so on).
Then, I did some experimental measures with a customized marker-set, for further computations. My question is: how could I define this new marker-set in OpenSim?
I mean, is there the only possibility to use the GUI and position each marker manually or could I use a different method?
I have markers global coordinates wrt the lab frame, since the static acquisition... so could I use the first frame to define these ones in the OpenSim model, useful for the following scaling and IK processing?
