Changing location of bones in the coordinate frame

Hey,
I would like to know how to change the location(coordinates) of a bone in the coordinate frame. I am coding in .XML. For example when i attach the arms to the body, the arms are miss aligned with the shoulder. Could you please help me out with the same?
