Model markers will not match experimental markers during scaling

I've been having this issue for a while and can't seem to solve it. The problem that I am having is that my model markers will not match my experimental markers in my model during scaling. I am confident that my experimental markers were accurately locateed on my subject and created model markers for the same locations. I want my model to scale appropriately so that the markers and bone geometry transform to accruately reflect my subjects bone geometry. Could anyone help point me in the right direction as this seems like a fundamental part of modelling that I'm not having much success with.
