I am currently researching how bicycle pedal load can affect rehabilitation.
So, what is the best way to apply force to the sole of the foot only?
If you can imagine adjusting the load with an ergometer.

Hi,
You could use an external force and specify its point of application at the sole of the foot. Depending on your data, you could express it in the foot frame or the global frame. It is similar to how you would apply ground reaction forces in gait analysis in Opensim tutorials.

No. The two are not related. I am not sure what you ant to do, but you can use external forces with all the dynamic tools of Opensim.
