The functionality of OpenMM will (eventually) include everything that one would need to run modern molecular simulation.

Is this 'openmmTempKernel000001DEBB0A3DF0_21272.cu" normal to show up when i test the system and when i run simulation? , i remember that was not the case in previous installation on my pc.

I think that might be a Windows thing. It writes the kernel source out to a temporary file then invokes nvcc to compile it. I think on Windows the compiler might print out the name of the file it's compiling.
