Calculate ID moments for a constrained system

Hello,
I am working on the full body model developed by Rajagopal et al. I have locked all DoFs except the elbow and shoulder DoFs. However when I calculate the moments using the ID solver in my python code, I do not get elbow and shoulder moments large enough to follow the desired kinematics.
Kindly some one tell me how I can treat a 39 DoF system as 2 DoF to get correct ID moments as I would have gotten for a sole 2 DoF system.
