Misleading message printed when using the -c flag with a file that does not exist

Detailed description
When using the "-c" flag and giving a file that does not exist (say by mistyping), "random" error messages occur.

For example, users get a message like the following:
'/Users/samuelflores/svn/RNAToolbox_v1_0/src/RNABuilder.cpp:125:
failed assertion `myParameterReader2.lastStage >= myParameterReader2.firstStage'

Program should first check for existence of file, and if it does not exist, give user the error message "The input file you provided does not exist - check for correct spelling and path location"
