Stages and alternative output directory (-d) can not both be used in the same time

Detailed description
Symptom: If an output directory is set in a simulation which involves stages, each stages starts over from scratch. Probable cause: RNABuilder probably can not find the file last.1.pdb at the beginning of stage 2 (and so on). Possible fix: Add a check too see if the -d flag is used before looking for the file last.1.pdb.
