Zephyr.log files and GROMACS output windows do not always include all information

Detailed description
For the Mac, the Zephyr.log file is truncated, so that the file does not match what is output in the GROMACS output window within the Zephyr GUI. On Windows, the Zephyr.log file matches what is output in the GROMACS output window in the Zephyr GUI, but both leave out the "Writing checkpoint..." section of the output that appears on the Mac.
