Detailed description
Need to have ParameterReader.h remember whether a basePair is a contact, twoTransformForce, etc. Then in Repel.h, contact's should be applied based on that field, not by checking for every known contact. Then the error flag we put in Repel.h will be tripped if someone uses an unknown contact.
